@GrimlocK Taking a look at your Sync settings, I can see that you're using ~/Documents/Alfred Settings/ as the location for your preferences, which will be synced via iCloud.
First, quit Alfred and copy the Alfred.alfredpreferences file from your sync location to:
~/Library/Application Support/Alfred/
In the Application Support folder, delete the prefs.json file and relaunch Alfred.
In the Advanced Preferences, Alfred should now say that your preferences are not synced. Try using your preferences in this location, and see if you get normal behaviour in terms of updating workflows, removing duplicates, etc.
This takes iCloud out of the equation, and we can then set that back up next.

You’re doing it on a folder directly under your home and search optimises that. To change the behaviour go to Alfred Preferences → Features → Default Results and Reset the Search Scope to Applications and Home.
The box you unticked is orthogonal to the situation.

To add to @Stephen_C’s thorough reply, there is also an official workflow which facilitates adding the tag and does apply it to folder contents.

If you want permanently to exclude specific folders from your Alfred search results you can drag those to Spotlight's Privacy tab. Alternatively you can add an alfred:ignore tag to the relevant files (by doing a Get Info on them). In either case type reload into Alfred afterwards so that Alfred's app cache is refreshed instantly. The alfred:ignore tag will also allow you to ignore specified folders but still see their contents in search results.

WireGuard Control
Simple workflow that toggle on/off any existing WireGuard VPN tunnels.
The workflow is written in bash, so it should be pretty robust against OS updates etc.
New release
Version 1.1.2 released!
Improvements:
1) VPN connections are sorted so the results are always in the same order.
2) Filtering of the results, by user input, enabled.
3) WireGuard is now spelled correctly (Capital G).

You’re using OneUpdater, which is not an official method (I’m the author). If you have questions about it, please make them in the correct thread. Two things to note:
Have you read the instructions? They tell you everything you need to know to set it up. When asking for help with a Workflow, always upload it somewhere as we can’t properly help you without access to it. Whatever you need to change is in the code; screenshots don’t tell us anything.
