Where can I set Alfreds window width in the theme editor? Can't seem to find that option.

Once you're editing a theme of your own (not one of the defaults), you'll see "Window width" in the subtext at the bottom as you hover over the very bottom or very top of your theme

How can I make Alfred 3 to use efficiently new wider window? I could only create wider margins.

 

You mean make the whole search window wider? In the Appearance tab once you have selected your theme, put the mouse cursor exactly where the tip of the red arrow is in my screenshot, then hold down the mouse button and drag up and down and that will make the window wider or narrower.
