Compatibility mode makes my system wired?

I set the hotkey for Alred as option + space, it once works well until one day when I press the hotkey, Alfred just popped out but disappeared very quickly. I tried several times, most of the time it disappeared at the instant it popped out, but sometimes it works correctly by some miracle. Then I tried changing setting in preference "standard mode" to "compatibility mode", it seems gets fixed, but then I changed the hotkey to some key else, something wired happened:

Normally, if I press option + space, nothing will happen (since I've changed the hotkey), but now, the focus will somehow change from the active window to somewhere only god knows! For example, if I was using Safari, the 3 button on left corner has 3 different "traffic-light-style" colors, but once I press option + space, it changed black and gray without colors, 

 then I pressed again, it just goes back to the first state, I Googled it but found nobody facing the same problem, it drives me crazy!!!

There may be something on your default user account affecting Alfred's behaviour. Could you try temporarily creating a new user account and seeing what the behaviour is from there?
