I binded CTRL J and CTRL K to the down and up arrow keys respectively using Karabiner Elements, but when I use those keys in Alfred search results they show file options for the selected instead.

You probably have CTRL as one of the keys in Alfred Preferences → Features → Universal Actions → Show Actions.
