For instance, I know that every time I type "ma" I want the top result to be to open MATLAB and when I type "math" to be to open Mathematica. Thanks. Link to comment

If that’s the case really every time, than just keep using Alfred. It’ll remember your preferences in this and eventually start to do what you ask, by itself. Looks like Vitor beat me to it Alfred will learn from the keywords you use and will bring the relevant results to the top based on the keyword you've typed. If you launch these very frequently, you could also consider creating a hotkey workflow to launch either of the apps with a hotkey instead Link to comment
