Alfred re-opens windows on restart or shut-down despite the function being turned off

Alfred's system commands always trigger windows to re-open on launch, even if the functions in the system's menu bar options are ticked off.

 

I re-created the issue multiple times on Alfred 5.5 [2255]

Version is Sonoma 14.4

There’s no proper method to tell macOS to shutdown while respecting that setting. But you can use Shutdown Timer (it also works without a timer) to do it, as it has a setting to close all apps before proceeding to shutdown.
